Default AUTO TO MANUAL SWAP

Doing a manual trans swap on my auto 99 civic ex sedan (d16y8). The only issue I’m coming across is the ecu, I know the auto ecu has 4 connections and the manual one only has three? Do I have to mess with the harness to make it work? I have the correct manual ecu (p2p-a12)

Nope... just leave the auto (fourth plug) unplugged.
