I have a 1997 ek hatch swapped everything I had on my 1999 ek coupe dx into it and I have been having trouble with the car starting ever since wondering if someone could help me? I swapped engine a D16Y7, manual transmission, and both engine harness and the harness that’s behind the dash. It’s cranks but doesn’t start, no fuel pressure, and my check engine light is on. I’ve checked all grounds are good, checked all fuses and none are blown, changed main relay all being OBD2B (The main relay does click once I turn the ignition) and I have corrected the wires that are plugged to the ECU which came from the 1999 civic. I have plugged in a OBD2 scanner and it always says linkage error. Any ideas what my issue could be?

One thing I forgot to mention is that when I was swapping the harness that is behind the dash I had to de-pin two connectors and I’m wondering if that could be it but I also doubt it

 

You can't run a 99-00 ecu in a 96-97 Civic. The pinouts are significantly different.
