Water accumulation in spare tire well in trunk
Hello! First time posting.
We have a 2005 in great shape, but last winter we had MAJOR leak problems. We live in a rainy region and our Civic is our secondary car, so it's not used daily. It got a musty smell, we thought it was just general dampness of our environment, but then we found out the entire floor was sopping wet and we had a major leak problem. Got the car detailed and FINALLY we were able to locate the problem - the seal on the upper part of the trunk had two holes in it, directly opposite of each other. We got the seal replaced, got the car detailed, thought all was good.
I've checked the floors in the car and those have remained dry, but I took a peek at the trunk this weekend and the tire well had a good amount of standing water in there. I'm unsure now where this is coming from and my question is two fold:
1) Is this normal? In a wet climate would we expect to just see water accumulation in there?
2) We'd like to drill a small hole in that tire well to prevent water from accumulating. Do we need any special tools besides a normal drill and drill bit? Is there anything we need to be aware of or anything we're not thinking of?
I appreciate any help. I'm not a car person and this is pretty new territory for us, so I wanted to check here first.

There may be an oval grommet you can pull out , A cheap after market weather strip/seal may be the problem , I go to the dealer for any parts , If you want to drill a pin hole in the floor of the trunk that's up to you , I would take care of the weather strip problem that lets the water in first .
