Unless it's the VX, that should only be a pass through tube on the breather box. Might be different on the 96-00 models.

Easiest way is to undo the 2 or 3, 10mm head bolts of the breather box (don't remember precisely), pull it out and then you can manipulate it as needed. Getting the top bolt on the breather box back in is not fun with the manifold in place but is doable. Also I would replace the o-ring on the breather box where it goes into the block.
