2009 Civic SI Clutch/Flywheel Question
Bought the car as a daily driver for 120 mile round trip everyday car. It has been a great car so far. The original owner put in a new Honda clutch/flywheel and throw out bearing at 144,000 miles. I just put a 100,000 miles on it and the throw out bearing is making noise. No hard shifting, everything feels ok. My question is, can I replace the throw out bearing and just the clutch? Or is it mandatory to replace the flywheel also? Should I replace the rear main seal while I get the work done?

If the flywheel is in usable condition... run it. If it needs to be surfaced... do it... and run it. Although unlikely, if it is damaged beyond repair... THEN replace it.
I definitely agree with you that the rear main seal should be replaced while you are replacing the clutch.
