I have a 99 civic, the wiring in the dash was all disconnected and basically a jumbled up mess, we went through and reconnected everything, but my car will not crank... Can the alarm system somehow keep the car from being able to start? Or does anyone have any ideas on what else it may be?

Can you elaborate, er wait.... WILL you elaborate? That is the better question.

 

Most alarms interrupt the starter wire. If you have a no crank, start troubleshooting at the starter and then work your way back. Stop looking for answers on forums and find yourself a service manual.

I think Tony's yes was in response to the stock immobilizer will indeed stop the car from starting.
