Automatic Transmission
Why bother. You will have to change the wire harness , PCM and engine controls . The 05 and 06 are, as you are aware a 5 speed, and the engine in these years has an electronic throttle and the PCM runs a VSA program. Additionally there are side curtain airbags and an an ODS in the passenger front seat...this will all tie into the wiring and have wiring to the PCM .... If you are keen on doing it it will be allot allot of work. Be less hassle to get a whole different CRV of 05 or 06 vintage and start driving that.
Oh, got me with the 2nd and 3rd gen thing. I would call the 05-06 more like a 3rd gen. The 05-06 did not have much mechanically in common with the 02-04. About as much in common as the 05-06 has to the 07-10.
Electronic throttle
5 spd auto Trans ( axles are not swappable from 5 auto to 4 speed auto btw)
Vehicle Stability Control
Side curtain airbags
Pass seat Occupant Detection System (ODS)
Other differences:
Steering wheel audio controls
H1 dual beam lamps (seperate high and low beam headlamps)
Update grill and front fascia
Update taillamps
Bigger fog lamps
16" wheels
Deleted pass underseat storage (for ODS setup)
Rear seat headrests the are lower when down (form fitted to seatback)
Suspension, brakes, steering, frame members and body, engine accy drives and engine itself are identical, with the exception of the aforementioned differences. The 05/06 was a mid stream model refresh to keep the model alive to consumers by adding some key safety and convenience features and stay abreast of the completion. The Rav4, Honda's top competitor in the segment, was a new model in 2006, and, its typical of honda to refresh a model during its 5 year life cycle.
The 2007 to 2011 is a completly different animal. Chassis, body, engine ( still basic 2.4 block and valve train but changes a plenty) etc.
Virtually everything in a 02 to 04 will transfer to an 05/06 , except all the items I have mentioned above. Obviously the body and engine wiring harnesses are not identical.
my crv 04r is an american version, it has 16 "wheels, a 2.4 engine. electronic throttle VSA system, cruise control, side airbags, the gearboxes are visually identical, they differ only in the bayonet

of the vehicle identification number? This is the model year of the CRV.
Below is the honda parts page for 04 crv ... that is the throttle cable I circled (#3). In the service manual, 02 to 04 have a cable and each model year design is synonymous; however, 05 and 06 have a separate service manual section to denote all the differences. All north american (Can and USA) CRVs are the same. All manufactured for export from Japan or Uk. The only difference between usa and canada, for example is the trim designations in some cases. However All trim lines use the same mechanicles.

Sadly, swindon is closing operations after 36 years, in July , 2012.
Currently Honda Canada manufacturing sends right hand drive four-door Civics to the United Kingdom and the United Kingdom builds left hand drive hatchbacks and sends them to North America however after 2021 that's all subject to change

I'm interested in this thread too; have been told by several JDM guys that the Gen 3 tranny will not only fit in the Gen 2.5 (2005-06), but no codes or errors will ensue. Of course, relying on JDM resellers alone isn't at all prudent.
Has anyone (especially the OP) tried this themselves???

Also it's well known that JDM transmissions don't function in USDM vehicles of the same. They have a different number of teeth on some internal speed sensors causing a permanent malfunction.
