Default 1st gear grinding problem from nuetral

So, I bought an 07 Civic Ex, 5 speed off someone about 2 months back. When I bought the car the lad told me that the release (throw out) bearing needed to be changed because the last owner didn't set it right. So I changed the bearing , put the transmission and everything back together just to find out that the whole clutch is shot and needed to be changed after just having the transmission out. So I changed the clutch, resurfaced the flywheel, changed the pilot bushing and everything. Now the car is making this weird rattling/grinding (sounds like a spray paint can rattle) but only when going from neutral into 1st gear. If I give it to much gas and the Rpm's go above 3K then when I start moving it's grinds and then makes the rattle noise into 2 nd gear but stops passed 2K Rpm's. Can anybody , somebody please help me with this issue. Like I said it has a brand new clutch, release bearing , pilot bushing, and resurfaced flywheel. I don't know what the problem can be.. thanks fella's.
