Need help identifying a plug
'96-00 Manual Civics have three plugs connected to the ECU. In the '96-98 Civics, all three plugs are connected to the engine harness. In the '99-00 Civics, two of the three plugs are connected to the engine harness and the remaining one is part of the dash harness.
From your vague photo, I am going to bet that you have a '96-98 engine harness set into your '00 Civic chassis. Another indicator would be to examine the green crossover plug. Do all wires on the engine harness side of this plug meet corresponding wires on the chassis side ? I suspect not. If you wish for your wiring to be painless, you need to start with a '99-00 engine harness.

Well I'm having a hard time trying to start the car but the main relay dont buzz and the fuel pump wont turn on I bought a new main relay and put in a new fuel pump new distributor I cleaned the ground to the thermostat

It won't start and the fuel pump will not prime because you have the wrong engine harness. Again, you need a '99-00 Civic engine harness.
