Default 2000 honda civic ex issues

so i have a 2000 Honda civic ex, frist motor threw a rod bearing, replaced it with a 30-50000 mile motor, installed reconnected everything, went to start the car, would turn over but not fire, and the start of my problems, had a charger hooked to the battery the guy that was helping me didnt think ot was on, pulled cables and arked the system, now to the list of things i have replaced to this point,
motor
Ecu( replaced with new same ecu)
dizzy
Plugs
Wires
Cap
Rotor
So now with the list done, the motor turns but i have no spark and no fuel, when i have the code reader hooked to it the fuel pump will prime and the main relay clicks on then off, i pull a plug and its dry, and no spark i have replaced the dizzy with two different ones and still nothing, im so lost and at my ends i love the car but i have no clue what the heck is going on,please god someone help me, the other part of this is the cel flashes like is on crack intel the pump primes, and the cel flashes and rhe idel air valve clicks together insync. Like i said i have replaced and tried everything i really dont want to take to a shop and spend that coin on it, so please help honda gods

Did you use a JDM engine to replace it? if so you need to do this bypass if you don't the engine wont even start or if it does it runs like crap!, Its super easy I had to do it twice on my 96 and 2000 hatchback I swapped in a JDM engine into. Since you have a 2000 model you need to do the OBD2B bypass.

I will give that a shot, so would this explain the no spark and no fuel to the injectors, i have fuel to the rail and the pump primes, the other thing is when i pull the pig tail off at the dizzy, i can take a test light and touch one of the pin holes and my pump will prim and the cel goes off

Again did you use a JDM engine or USDM engine??

Jdm, i believe, i put that motor in 2 years ago and have been slowly replacing stuff that it could be, i redid the ground wires i hooked my snap on code reader and diagnostic tool and i couldn't get anything to read, so i replaced the ecu, now that reads and still got nothing no spark and no fuel to the injectors

Yea then you need to do the bypass.

I will give that a try, one other thing is the crankshaft positioning sensor was cut when i got the motor and and i spliced the plug from the blown motor, from what i have read that is an ok thing to do,

So now im confused..

Well the JDM engine wouldn't have a CFK sensor so your saying you took the plug off the blown original USDM engine and spliced the plug on the CFK sensor that is on the JDM replacement engine?? (Spliced as in cut the wires and soldered them on the other sensor wires?) And why would you do that instead of removing the sensor properly by removing the crank pulley?

You need to be more specific. Please post up the engine block stamp on the engine you are currently using so we can determine If you have a JDM engine or not. Even if you swap over the CFK from a USDM engine and bolt it on the JDM engine and plug it into the engine harness it will still not work because the sensor will not pick up the magnetic signal from the JDM crank gear like it would from the USDM crank gear. That's why the bypass is needed/ easier.

Hmm so it sounds like it is a USDM engine then. So I am assuming the engine that was blown was a D16Y8 as well or is it a D16Y7 by any chance? can you confirm that as well as a pic of the intake manifold/ IACV from the old engine? Was there any differences between the engines when you swapped the new one in as far as plugs to the sensors?

Also confirm the CFK is plugged in the harness, you should see the plug coming out from the oil pump/ alternator area.

Yes they were both d16y8's i didnt have to change any of the plugs, and yes the cfk is pluged in to the harness, i dont have the old engine anymore, but yes they are the exact same, i will try to get out to the car today or tomorrow and upload a poc but the intakes were the same

Is the firing order correct on the spark plug wires?

Also check your fuses! you may have blew the ECU fuse when you arched the system with the battery charger.

Checked and yes the fuses are good, the new ecu reads fine, and yes the fireing order is correct, like i said unless my scan tool is connected the pump doesn't want to prime with a brand new main relay, so i get no spark and no fuel, and my CEL flashes really really fast, and the idel air control valve on the intake clicks the same speed as the CEL
