I recently got a 2008 Honda Accord coupe and it does have body damage and i know I need to replace the door, I’m just not sure what to do with the circled sections in the photo. If anyone could help me out and point me in the right direction

Umm... you're going to have to cut out the sheetmetal to fix those spots... however the damage on your A-pillar seems significant enough to completely total out the car, so its not really even worth it. Take it to a body shop for a free estimate.
