Default 1997 civic EK hatch d16y7 issues looking for answers/help

Hello everyone my names Tom and im new to honda-tech im having some issues with my 97 honda civic ek hatch that has me scratching my head so here it is i have a d16y7 motor in my civic but previous owner swapped the y7 intake manifold with the y8 intake manifold the throttle body was swapped as well.....i just noticed today that i have been driving with my TPS unplugged for about 2 months so as i was replacing the tps sensor with a new one i also noticed the vaccum line for the pcv valve was hooked up to the wrong port on manifold and the sensor that has the vaccum line going into black canister was plugged up wrong also basically they needed to be swapped...my question is could driving with the tps sensor unplugged and those 2 vaccum lines hooked up incorrectly cause any type of engine damage? Recently i have been hearing somewhat of a knocking/ valve slap noise when i get to 3500 rpm or higher while accelerating but from 3000 rpm n below plus at idle there is no knocking noise at all can someone help shed some light on this situation cause im stuck and dont wanna buy a new motor if i dont need too is this a timing issue? Is the tps being unhooked n vaccum lines crossed causing this noise? Please help
