Default Reving Problem 98 civic (d16y7)

Okay so as you can tell by the title, I have a reving problem on my 98 civic with a d16y7. Something's to note are that I have a swapped transmission (I have the B000 short geared tranny) I also has a cold air intake installed. The problem I'm having is that around 1600-2000 rpms it chugs and bounces. Sometimes making it difficult to take off in 1st gear or even switching to 2nd. This problem occured even before the trans swap if that matters. Another thing, I changed my TPS already and it did nothing. Could it be that my timing is off? My MAF sensor? Or I've heard it could be my ECT sensor? I want to know what the main 1 or two things it could be before I spend money on things that don't need replacing, thank you.
