Replacing factory stereo
At some point I may replace the factory radio, or buy an adapter that will provide an aux input (plugs into where an optional CD changer would go), Either way - the stereo would be removed. From the owner's manual I see in the alarm section "It also alarms if the radio is removed from the dashboard or the wiring is cut." I don't see a dedicated alarm lead on the wiring harness diagram. I wonder what in particular would set the alarm off and how can that be prevented?
What year is your Accord/Acura, and is it the original factory radio you are talking about?
You may be referring to the anti-theft system that disables the radio of it is disconnected from a power source.
If your's has a factory alarm, this honda-tech video might help:

If your radio has anti-theft feature, whoever gets it next will need the 5-digit code to activate the radio. If you are the original owner, you may have that code in your paperwork, or can try to get it from the dealer.
If your vehicle has no alarm that you are aware of, then that writing in your manual is warning you that cutting power to the radio will disable the radio until the code is entered. But if your Accord has some sort of factory alarm system for the vehicle itself, that video I linked might help. I must admit, I don't know 6th generation Accords all that well. Good luck.

My main concern was sounding the alarm when the OEM radio is removed. I haven't needed to cut power to it yet, so haven't tried to obtain the code. I watched the video in the 12-16 reply (thanks again for that), hopefully it applies to my year as well. As to what I'll do with the OEM radio - not sure as this may be a project closer to next spring, but Slow&Steady it's just a 1 CD player. The Subaru Forester I had came with a stereo with the exact same options you mentioned, which was nice. However - CDs were becoming kind of a pain because it seemed almost every one developed a skip or some other defect which is why I'm considering a memory only (USB, SD drive), or at least aux input stereo. I guess the stereo you mentioned isn't standard with the '99 EX, must be an upgrade.
Ironically - I would have preferred a cassette player instead of a CD for now. With the Forester a cassette adapter used with an MP3 player provided somewhat surprisingly acceptable audio,
