Default Shaking when accelerating, tried everything!

1999 honda accord 2.3l v tec 5 speed.
My first problem was that my car has clogged cat.
I replaced the cat and front flex tube on exhaust. Once that was fixed the idol was bouncing up and down. I took off the throttle body, intake, idol air, and egr and cleaned them up. They had resin like substance all through them. Took me an hour to clean. Once clean and reinstalled, started up great. Now idol is a little low but not my main prob.
Mainly, now when I give it gas it shakes. Not wheel bearing shakes but starving for fuel shakes. Fuel filter is a liner on the pump so I replaced both pump and liner. Still same problem. Check engine light is flashing, codes are misfire on all 4 cylinders and random misfire... I'm lost!
My next thoughts: 1. clean Injectors, they seem to be firing through the screw driver test. 2. Fuel regulator? 3. Go back over my fuel pump installation. Any ideas?

double check you have all the connectors on the intake and vtec correct. the blue connector on the throttle body goes on the tps. the light green connector goes on the vtec. check the grounds on the drivers side of the intake plenum. spray some carb cleaner around the IACV to check for vacuum leak. check for air in the cooling system, purge if necessary. buy a bluetooth obd dongle and install torque on your phone, collect data and report back.

Check your spark plugs are with in spec. Last time it had new plug/wires/cap/rotor?
Verify your valves are properly adjusted, too tight of valves will cause a loss of compression and misfire.
When you cleaned your EGR, did you just clean out under the EGR valve, or did you remove the upper plenum and clean out the main EGR feed port inside the upper plenum?
How did you determine it was the fuel pump issue? What was your fuel pressure before and after the change?

Thank you for your responses. I found the problem or problems I should say. On top of the choking fix of replacing the CAT, my cleaning of the intake, EGR, and IAC cleaned up the throttle bouncing up and down. When I would hit the gas I had no power and would start shaking when I got into higher mph. I went and pulled every spark plug to make sure the ones I just put in didn't go bad. Cylinder 1 spark plug had some oil on it but not a lot. I started the car and pulled each plug wire off the distributor. I didn't see a spark on cylinder 3 wire. So I went and bought new plugs (again) and plug wires. I didn't get the wires the 1st time and that seemed to be the problem. Fired up nice. Didn't need the fuel pump but I got a new one now. Check spark easily before throwing parts like I did.
