swapp my 94 Accord ex with a h22a currently using the Accord trans and running a p28 tuned for the moter car runs fine and everything but is not shifting properly

How is it shifting?
Did you verify the P28 is correct for an AT? Rather than a jumper there should be two resistors RP17 and RP18.
What chip/program are you using?
IIRC ELD sense may not longer function on chipped ECUs, but on the flip side the ELD port can be used for Wideband usage rather than modifying the normal O2 port. I believe you may have to remove a resistor on the ELD circuit and then simply change the function via programming.

I did not have to use jumper harness my wire harness plug right in to the p28

By jumper I mean a jumper on the board, inside the ECU.
What program/chip/app are you using?

Your 94 has a separate TCU(transmission control unit) in addition to the stock ECU. You will have to use that. Unfortunately the P28 for the civics had the ECU and TCU as one unit, so it's possible you have some weird stuff going on either from having the stock TCU unplugged, or if you still have it plugged in it may be conflicting with(or likely unusable by) the P28. What you need is a P75 ECU from an automatic OBD1 Integra with VTEC/IAB(if needed) provisions added, but left automatic. The P75 can interface with the Accord TCU directly(as those model Integras used a similar ECU/TCU setup as the Accords) and it will function as intended. I got mine from Xenocron back in the day when I need a tuneable setup for my (then) automatic 95. They should be able to help you if you specify exactly what you need. You will then be able to have that setup tuned like any other. You may be restricted to the factory Accord shift points however.

Also, If I recall correctly there a few pins that need to be swapped on the ECU/TCU harnesses for everything to work like stock with the P75.
