Default New Gearhead

Hey there, I have a lotta questions on this first ever engine swap I'm doing but I can't start any other new threads til 5 days after registration, so lme see if this helps.

I have some experience with the mechanical side of autos but very little wiring experience. I've got a couple of 92-99 civics and have run into issues that led me to have to put my 97 EX vTech engine into my 00 LX body. I have all the parts for both cars it's just the Ex body is smashed and the LX engine lower end is shot. Here's what I know about the two cars:

97 civic ex specs
Coupe
D16y8 engine
ODB2a ecu p2p

00 civic lx specs
Sedan
D16y7 engine
ODB2a ecu p2e

both are A/T

differences:
EX has bigger brakes - swap done!
exhaust backwards - can i use LX on EX engine?
WIRING!!!!!! - cabin and engine harnesses wired differently!

Help!
The LX engine harness has 3 ecu plugs with the other one coming from the cabin, while the EX engine harness has all four ECU connectors on it, with an extra plug (c136) looking for a c305 to go into the cabin by the BL (by driver). What to do!?
