Transmission grinding
I just purchased a 2005 Honda Civic with a manual transmission. I got a really good deal and if it comes down to swapping the tranny I'm okay with that. But I would prefer not to. The grinding noise only is really present in 1st and 2nd gear and while I'm accelerating. When I push the clutch in the grinding noise goes away. But when I'm in neutral there is no grinding with the clutch in or out. It doesn't sound like the throw out bearing or the imput bearing. I'm stuck.
I'd check the CV axles and engine mounts. It's possible your transmission is fine and if the engine has bad mounts it could be rocking enough to cause bad sounds?
This is a big guess though.
Are you saying the sound will not happen if you are in 1st or 2nd gear and maintain a constant speed? And do not accelerate?

Thanks for the reply I checked the mounts and axles and after that I took it for a ride to see if i could tell exactly where it was coming from. Sure enough I saw a friend of mine on the road and stopped to talk to him. I left the car running and sure enough heard a grinding while in neutral. And when I engage the clutch it goes away. So I'm out of luck because I'm pretty sure it's the imput bearing. Guesss i need to swap the trans

I am pretty confident in swapping the bearing, I know people recommend replacing the clutch and throw out bearing at the same time. I have also been told that when replacing one bearing to replace the rest which i understand, at this point im trying to compare prices of rebuilding it myself or swapping for a different one. Tonight i am going to pick up a used tranny for $80 and ill take a look at that one. It has a tight input shaft and shifts into gear really smooth. So it seems like a good idea to just swap the trannys out. I do have a question though, since ill have the new tranny out is there anything . i should be swapping right off the bat? i know the clutch would be a good idea but ill determine that when i get a good look at it. Im assuming this would be a good time to change the trans oil, anything else?

If you put that new tranny in your car and you find out it has some gear grinds are you ready to drive with it or have to swap it out again ?
Most of the costs for a tranny pull is just pulling the tranny. You can pull the tranny and hand it off to a shop to tap out the old bearing and put the new on in for maybe a couple hours shop labor $200 if you don't want to do the work yourself.
When I take out a transmission for whatever reason, I replace everything, because I don't want to have to pull it again, lol. Input shaft bearing, countershaft bearing, axle seals, throwout bearing, rear main seal, and flywheel bearing. Clutch too if it's looking more than 1/2 worn.

I'm having this same issue actually with a car that I bought yesterday. like the OP it was a good deal. When I accelerate I hear the grinding, but not idle at all... at least I haven't heard it yet. I got in touch with the previous owner and he said one of the boots is leaking, That CAN cause this right?
