Question about ECU (B18 & B20)

So I will admit I don't know too much about these Honda's, but have been doing a little reading and learning. It appears I bought a bastard motorswap project vehicle.
1998 Honda CR-V , with a B18B1 in it. Unsure if the head is from a B18 too, I can get the numbers off it if helpful.
Wasn't throwing a CEL, but it would appear that bulb is either burned out or has been removed as it doesn't blink/do anything. I have a scanner en route.
But my question is this;
It would appear (after finding it and checking the numbers online) that the ECU is still the 1998 CRV (2.0) ECU. The motor isn't running too well. It runs, but hesitates / is generally a little rough and once warmed up the idle is very sputtery. I'm sure there are other things to look into for these issues, but could part of the problem be a B20 ECU running a B18? I know they're kindof similar engines but wondered if they are different enough that the ECU may be part of the problem(s)
