1995 Honda Accord 5 Speed Trans
My car feels like it has a flat tire. I can hear thumping under the car and it shakes when I go over 2nd gear. The tires are not flat. Any help would be greatly appreciated.

It's possible you got a big nail in it. The nail would seal and not allow air to come out.
A lot of big name auto shops will diagnose for free something simple as just looking over your car with it on a lift.
