Default Trouble Fitting D15 Tranny onto D16 Block

I did an auto to manual swap on my '94 Del Sol and got the parts from a '95/'94 Civic with a D15 engine in it. Everyone on here said it would fit, so I started putting it on and it seems like it's not fitting quite right. I can't get the driveshaft to go into the clutch, which came from the parts civic. The top bolts go in, but it's still about a 1/4" apart on the bottom and it won't connect to the rear mount, because it seems like it's about 1/4" too far back to fit onto the bolt holes, but then the shift linkage also seems like it's about 1/4" too short. Any ideas? I've tried spinning the flywheel, but it just spins freely.
