Default Car was originally automatic but now has type r motor - question on how engine sits

Swap was completed prior to my purchase. My question is does the engine swap sit higher in the engine bay because it was originally automatic and the motor mounts were different areas? I ask this in comparison to the same swap done on an originally manual car. This is on a 1994 civic hatch.

Also, is there any disadvantage to auto to manual b-series swap?
