Default d16z6 swap idling issues

Hey all, first post so i'll try to make it a good one.

Basically, I dove head first into this car. I thought it had been better maintained, and was atleast running decently since I bought it from a family member. But that wasn't the issue, and as is with family. No chance of money back. SO. I've been trying to solve the issue(s) myself. Body damage, and suspension stuff, no issue. But, the original motor, was swapped with a d16z6. Now the motor itself, I can't find any issues with. So I think it might be in the harness, or maybe the sensors somewhere. BUT, it isn't a standard harness. It's been all chopped and black taped and such from a ghetto swap.

The actual issue is it's reving up and down between 1100-2000, and a secondary more serious issue is occasionally while driving it, or on a fresh start up, it starts to idle real bad, like it won't idle over 3k without popping, and back firing, and dying. I'm not sure if the issues are related or not. Also, haven't event attempted to fix the secondary issue, because i've got no clue about that.

Today I replaced the TPS, and calibrated it, on the assumption that since, when I unplugged it, it ran high in the RPM range, then idled down till it was fine, but that was not the case. I'm pretty much at a loss right now. I've bled the cooling system of air, and don't wanna just start throwing parts at it to no end.

Also, i'm getting a check engine light, BUT, from the ghetto harness swap i'm unable to pull codes via the blue connector in the passenger floor board for some reason. Is there a way around this?

Any help would be appreciated!

EDIT: Also, i've read that the issue could be i'm using a p28 from an automatic. But, the person who did the motor swap said he personally pulled the computer from a manual. I was wondering if perhaps THAT car had the CPU from an automatic without knowing? Is there anyway to tell the two apart?

Edit Again: Also, when it was cold outside, the issue didn't begin to occur until it warmed up.

If it matters, 1990 CRX Si , 5 speed manual. OBD1.

Check for vacuum leaks. Get a wiring diagram and check the IACV, and anything else you can think of. Make sure the idle screw is there, and if it is try adjusting it. Check the ECU code on the side of the case to make sure its a manual. Do some quick searching and you will find lists of what #'s are from auto p28's and which ones are from manual p28's.
