Icon2 99 Civic Ex Coupe slips out of 2nd?

I bought this as my first car a few months back. The engine was blown and it looked like a mess, but i love a good challenge. So ow 2-3 months later since then, i have swapped almost everything you can think of mechanical wise with new parts. The transmission is the only thing i have not messed with. As i take off, everything is fine in first gear, but when I go to second, in low-rpm's it slips into neutral. I'm not sure why, but it is only for low rpm's in 2nd. There are no other problems. So i was wondering, is there something I can fix in the transmission? or would I have to find a whole new trans?
people have told me that the sync-roe is bad? I honestly do not know much about the transmission, so could anyone explain what part could be fix and how if possible?
thanks

Countershaft bearing has walked out of its hole, remove and reseat it and stake it into place. Inspect 2nd gear cynchronizer for damage.
