Water coming in around rear view mirror and in passenger floorboard.
I've been chasing this problem for a while.
I removed the sunroof and Plugged the hole.
I resealed the plug / plate under the cowl.
And I put silicone around the windshield seal.
What else could it be?

what do you mean you plugged the hole where the sunroof was, thats the only thing high enough to leak water around the mirror, and silicone on top of the windshield urethane wont do anything
I mean I removed the sunroof completely (to save weight):

I used outdoor double sided tape and silicone to seal it.
I checked the sunroof drain tubes and only the rear ones were clogged - the front ones were fine.
I think I pretty much found the source of the leak though: there was enough of a looseness in the windshield for me to pry it up at the passenger side upper corner, so I lifted it up and window sealed as much as I could as a temporary fix.
I'm going to take it to a windshield repair shop and get them to reseal the whole windshield to be sure though.

I had that happen to me on my first hatch. My leaks were mostly at the front where cables and pipes for the heater core were supposed to come through and also where the hood release cable ran through (it was very badly gutted I know...). I would look around those areas and also around the fresh air vents underneath the wiper transmission.
I got a cel code 16 while limping the car home - it started randomly sputtering and running like **** while the tach jumped around all crazy and the wideband gauge also gave some crazy erratic readings.
I removed the hondata s300 ecu and conversion harness and took them in the house to check them out and inspect for water damage. I found evidence of moisture on a couple of the pins in the connector for the conversion harness and dried them out.

I bailed about one gallon of water from the rear floorboard on the drivers side and another half gallon of water from the rear floorboard on the passenger side.

I checked the rear window seals and found that the screws holding the window hinge to the b-pillar were not tight - the seating to the chassis is a bit stripped. This is the suspect area IMO.
I decided to drill three small holes in the chassis to prevent future water pooling issues:
One behind each seat in the rear floorboard, and one in the spare tire well.
I peeled off the roof gutter trim on drivers side and inspected the area - no evidence of a crack or leak there.
I'm going to check the inside of the roof panel today and report back.

Wet your car with a hose and use compressed air with a thin nozzle to jet air from inside the car, out. See if you can spot any bubbles on the outside, like around your windshield or gutter rail or sunroof or antenna hole or rear washer fluid.
I wouldn't rule out fresh air intakes for the HVAC and the left vent one.

I've already checked all seals and siliconed everything under the cowl and hvac area.
I'm pretty sure it's the rear window seals at the b-pillar hinge and now maybe a small leak at the tail lights.
