Default 99 civic clutch master cylinder help:/

I have 99 civic si, stage 4 comp clutch . I put a s2000 clutch master cylinder on w/ spacer and I can't get the rod adjusted right. So I switched back to my stock cmc and bled it for an hr, and it would not go into gear at all with the car on. So I put the s2000 cmc back on and it works now but it still feels funny ( pedal at rest with cmc at rest it engages at the very bottom and its awful to drive in traffic. So where does the rod need adjusted with the s2000 cmc to be some what comfortable?? I've searched and haven't gotten a answer I could use,
I appreciate any info anyone has.

sounds like a rod or cable adjustment from petal to tranny i know its hydraulic activated but there might be an adjustment on the side of tranny or possible on fire wall?
