I bought a 1981 Civic EN1 with manual transmission couple months ago. the seller told me that it just stay on his garage for over 5 years. Until now, I never turn it on (I'm afraid the engine would totally broken) and my question is...
What the first thing I should do?
which cheaper; rebuild the engine or swap?
If unfortunately the engine totally broken, could I swap it to D16 without extreme engine mounting adjustment? (EN1 has only 65hp, I want at least 110hp)

full swap would be cheaper in the long run and you can get the engine done up right before you drop it in. just be sure you do harness conversion before you drop in the engine and triple check everything.
The 88 CRX will easily take up to a 94 Honda motor before you have to make a lot of changes. My 89 Civic motor blew and I swapped it for a 93 1.5 with multiport. I still have to modify the engine harness, but it runs fine and is better on gas. You can still keep the dualport injection by reusing the intake and prevent the harness mods.
