1991 Accord manual transmission is difficult to shift

I have been using the forums for weeks now to troubleshoot various problems I have had with a '91 2dr Accord coupe. Between my existing knowledge and information gleened from this awesome site, almost all of my problems are solved. I recently swapped engines upgrading from 297K --> 110K and I used the manual transmission from the 297K engine (the 110K engine came without one). I inspected the clutch before attaching the transmission and it seemed ok.... This is the first honda I have worked on, the first engine swap I have ever done, I don't do this every day and I hadn't purchased a manual at this point. Prior to removing the 297K transmission I took the engine and tranny unit to the carwash and cleaned as much as I could with a strong degreaser and the high pressure water. After installation I bled the slave cylinder, but I am having a hard time getting the car to go into any gear. I have some observations that might help with troubleshooting, and I would greatly appreciate any assistance with this dilemma.
1. The transmission is easier to shift once the car is moving, but still sometimes difficult.
2. I can shift the car just fine without the clutch (i.e. once the engine speed matches the differential speed).
3. All four engine mounts are shot.
4. From a dead stop, clutch depressed, foot off the brake and pressure on the shift lever the car begins to move.... (this one tells me that the clutch is not fully disengaged).
5. It is MUCH easier to shift when the engine is off.
I believe the master/slave cylinder(s) might need to be replaced, but I figured I would run this one by the pros before heading out to waste time and money.

With 297k on the old engine, you may have to double check that clutch, especially when you mentioned that it "seemed fine."
Cool clutch tip: Put your car in 2nd gear and slowly release thebclutch. If your engine stalls, your have a good clutch still. If it doesn't, then you know it's time for a new one.
P. S. You may want to replace those motor mounts if you haven't already done so. You'll find your shifts improving after that.

Not sure if related but i recently had a pretty strange clutch issue, Would almost "lock" me out of gears either down shifting or upshifting, had to pump the clutch (right away thought hydraulic related) bought a 15$ slave cylinder put it in in 20min bled the lines with brand new fluid and its been perfect ever since. also ik my clutch is a bit worn and torn, and can also hear my throw out bearing howl a slight bit just need time and weather to get to it. also looked at a clutch master 30$ they might be worth a shot to try rather cheap.
