Icon2 What Could be Wrong?

First I will tell you what i have in my car. (98' Honda Civic EK Coupe - Manual)

B16A2 - 50,000+ Miles
Aftermarket Exhaust
Aftermarket Short-Ram Intake
LCD Transmission

PROBLEM:
For some reason RANDOMLY while shifting or even idleing the RPM will idle at like 2,000 (2) when its suppose to be idleling a little under or over 1.
BUT now when shifting (WHILE THE RMP IS AT 2) not only does it catch the gears late even tho im shifting perfectly, if im on gear and i get off the gas a bit when im already completely off the clutch the car like jumps its like its fighting with me Its a pain.

It seems catch the gears easier if im shifting at HIGH RPM's. Its almost forcing me to only go fast. SORRY its hard to. explain.

DOES ANYONE KNOW WHATS HAPPENING?
PLEASE & THANKS.

Generally speaking, if the transmission is hard to shift (no matter the RPM) then you may be looking at a clutch replacement. Not terribly difficult and only takes a handful of tools to get the job done. As for your high idle condition, you could be running into an issue with your Throttle Position Sensor (TPS). You could, however, use the feature of these forums to search on how to fix a high idle.
