Default 94 Accord DX power loss after shifting

I have a 94 Accord DX 5 speed manual. So the main problem that started randomly was it lost power (no response from the throttle) when I shifted into third and the battery light came on, downshifted to second and got power back and battery light went away. Ever since that time, I can shift into second and it might do it, or third and it will, have not made it to 4th without it happening. The car idles fine at about 1200 rpm and it doesn't seem to be missfiring.

So far, I fix all issues that the ECU error codes have pumped out which was 4 and 16. Crank position sensor and fuel injectors. Replaced the dizzy, fuel injectors, spark plugs, and replaced full kit of valve cover gaskets and spark plug seals. I checked for a power loss between the battery and alternator to see if there was a suck out or grounding problem, and saw nothing. Still haven't found the main issue, and the ECU isn't pumping out any error codes. Please, any help would be much appreciated. Thank you.

Check the output from the battery and alternator?

brushes on alternator could be worn a lot cheaper than new alternator.

The alternator was replaced just a few months ago, output on batter and alternator are good. Someone told me it could be the fuel filter, saying that there could be a block in the filter that backs up when the engine reaches a certain speed, does that sound feasible?
