Put rear seats down look into the trunk or just sit in the trunk while someone outside hoses it down then see where the water comes in from.

Check for rust holes in the rear wheel wells and check the seals around your brake lights. Easiest way to find the source is to remove the trunk liner and the rear seat. Then hose it down as mentioned above....make sure that when you are hosing it down that you spray up under the car as well, up in the wheel wells and up over the gas tank. A pressure washer would work much better than a regular garden hose.
