Default Putting a B16A into a 2000 Civic EX

Can anyone tell me what problems I might encounter when putting a B16A in a 2000 Civic EX? (5 speed) I love my civic and want it to upgrade the engine. Are there going to be wiring harness compatabily issues? CPU issues?
