Default Reving Issues afer auto to manual trans swap

I have a 92 SI that I recently swaped a auto trans for a 5 speed. Trans and hydraulics went in withour a hitch. I am able to start the car, but it will not rev over 2000 rpm. The service egine light is flashing codes 7, 41 and 14. I have replace the IAC valve, TPS switch, map sensor, ECM (twice) fuel pump and heated O2 sensor. I have removed and checked the entire engine harness and the problem remains. The car acts like it is hitting the rev limiter, if it has one. Did I miss something on the trans swap? The car shifts just fine.

Anyone got any ideas?

Do I need to unplug the auto trans computer?

which ecu are you running you might not be able to run the automatic computer now that you did the swap..
