Default d16z6/p29 pistons -- rough Idle and CEL for fuel supply

I have a D16z6 with p29 high comp pistions, getting rough Idle and CEL for fuel supply.

I replaced the 2 exhaust valves on cylinder 3 with non-oem valves, and my compression on cylinder 1-2-4 is 9:1 and 3 is 8:1, I know its not a big difference, but could this cause a little of my problem? and also, I think I should buy at least a chipped ECU, what do you guys think? That could fix my problem also.

Uneven compression will cause a rough idle due to the cylinders being uneven.
