Default 2000 EX coupe misfire

Hi guys, I have a 2000 civic EX coupe. Its got 141xxx on the clock but the engine was replaced somewhere between 120xxx and 130xxx. This was done by the PO, so I don't know much about the swap other than he used a Honda long block and replaced all the hoses. For a while the check engine light has been coming on and off. The cause is an obvious misfire (also autozone told me). the problem Im having is figuring out whats causing it. AZ shows it could be vacuum, injector or a sensor. Are any of these more likely than than the others. A description of how it acts: idles rough (sometimes doesn't start), loss of power, and it comes and goes. Any help is appreciated, thank you.

Post all the codes retrieved, and then reset the ECU and pull the codes again when the CEL turns on. Post those codes as well.

The codes from Autozone are P0301 and P0302. I had two more (i assume they were P0303 and P0304), my Honda Book confirms the last number is which cylinder and I know it misfired in all 4. I will do the paper clip in the jumper plug tomorrow and grab those codes (if the light comes on).

Oh and official read out from autozone is "vacuum leak, ignition system concern, blocker/faulty fuel injector, engine mechanical condition"

cap and rotor is 30-40 bux and cheaper then replacing any sensor i would try replacing that first. if it dont work take it off and return it. then look into something else....
