Default Manual trans noise

Hello I have an engine and transmission sitting on my garage floor. Im putting in one of those 50,000 mile Japanese engines. I just bolted the new engine and trans together and installed the intermediate shaft. When I turn the intermediate shaft, There is a noise coming from the transmission and the also the shaft doesnt seem to turn smoothly(kinda feels slightly bumpy). I need to know if this is something to be concerned about. I drove the car once before I removed the trans and the trans seemed to operate normally. If it matters, I think the trans is in reverse gear. I dont really want to take apart this trans, but i can get one with approx 50,000 miles on it for $300 if have too. Thanks Ray

Anyone? I think Im going to just put it all back together and see what happens. I'll replace/rebuild the trans later if necessary

Engine and Trans are connected -- I think the trans is in reverse, but I cant really tell for sure. It doesnt feel like im turning the engine. The shaft spins pretty freely( just bumpy and little noisy)
