Bad tranny or bad synchro
Yesterday night I was coming home from my friend house. I put in first gear and slowly let the clutch out and I feel this weird crunch. No grind type of noise just feel like it didn't wanna grab fully. Then I hit to second gear, it did the same. I came to a complete stop, and it kept doing the same thing for 2 miles. Then one point I tried to hit second gear, it didn't want to go in at all .
After 2 miles, the car just went back the way it should be, fine. No grind noise, or weird noise. Is the trans going bad or the synchro? I know for a facts it not the clutch, but I'm planning change it after the winter.
I'm planing flush the trans ASAP with Geniune Honda.
Any other thought what it can be?

Thank Matt, sorry but I forgot to say the car been needed a throw out bearing from the start because it was making noise but I was going to wait after winter to take out the tranny. I never knew throw out bearing will cause it to be that bad.
Matt, you think I should be fine and wait till the weather get warmer or should I do it ASAP? The reason I don't want to do it now because it's too damn cold and the clutch is still good.

yes, it does make noise when it go in and out of gears.
this morning when i left go shopping, the car did the same thing yesterday. felt like didnt want to grab fully. felt like its was going to stall then grab and stall then grab. after about miles. it just disappear. is there a way i can check how dirty/level? cause when i was driving, i think i smell the clutch was burning.
how much quart of Manuel trans fluid i need? is it 4 quart?

As for quantity, that is WAY too much fluid. Your transmission should hold about 1.9 quarts.

My issue lies when I shift from 1st to 2nd. Somtimes it goes into 2nd great and others it seems to go into 2nd until i start to disengage the clutch then it seems to sound like it's slipping and will make a small grinding noise. It also does this for some reason seems to do this when going around a turn in 2nd. It can be completely in 2nd and for some reason when I turn it wants to pop out of gear. This is my first manual so I'm trying to give the best desciption I can. It's been doing this for a little over a year and it hasn't seemed to get any worse but I also just slowly shift into 2nd making sure its in gear and just go into neutral in a turn to prevent it from making any grinding noise. Any suggestions? recommendations? I plan on swapping the transmission all together in fear that it's the synchros.

I thought for awhile that it was my fault with lazy clutching, but I have observed the problem under every possible circustance, changed tranny fluid, fully clutching and having the stick fully in the 2nd gear gate and have had it pop out, but like I said other times it's perfectly fine. 98% of the time it happens on slow rolling right turns and especially if there is a slight off camber in the equation.
'92 - '00 D-series (and probably '88 - '91 as well) will pop out of 2nd if the countershaft bearing walks out of the case (very common) I haven't pulled an '01 - '05 D-series trans apart yet but they're probably reasonably similar.
Other than that it's probably a worn/chewed up 1st/2nd sleeve and/or a worn 2nd gear.

I'll definitely have to look into that man. Thanks. I've got a local junk yard that's got a manual EX and i'm tempted to just pull that out. He wants like $56 for it. I'm thinking it's almost just better to just swap the transmission. How hard/expensive would it be to replace these bearings or atleast on the '92-'00 tranny?

Input shaft bearing is usually $15 - $20. Seal is around $5 tube of Hondabond is about $20. The countershaft bearing that walks out isn't normally bad. It just needs to be tapped back down and staked in place with a center punch. If you open the trans though it's a very good idea to completely disassemble it and clean it up well with brake clean and then reassemble it. A lot of dirt and debris tends to get caught up in the oiling passages in the main and countershaft, this will starve bearings for oil lead to bearing failure.
I Haven't built an '01 - '05 trans yet, but I have done numerous '92 - '00 transmissions and one '06 - '11 and they pretty simple to do as far as transmissions go. I would highly recommend that you get a copy of the service manual, or at least the section that pertains to the transmission and use that as a guide.
