Default Honda alarm problem.. HELP!!

Ok here's the scoop.
I purchased a 93 Civic HB and it came standard with a Honda security system installed.
I wanted to remove the unit so I could install an aftermarket alarm, but in doing so and by tracing all of the harnesses and disconnecting each and every one of them, after which doing this I connected all the factory car harnesses back into its original sockets and checked the functions of all features of the car..seems to all work great EXCEPT for the sunroof and all interior light functions..what was done wrong?? how can i remove this alarm w/o having any problems ?
thanks

Um, you should just need to unplug one big harness at the brain itself...

Ya I can do that, but if I remove all the other wiring underneath the dash area, the sunroof and my interior lights all stop working .
I wanna know why and how to go about removing the system properly w/o having this occur

most if not all aftermarket alarms have a factory alarm bypass or arm/rearm fuction built into it so that you do not need to remove the factory alarm system and it will only be the aftermarket remote that you will choose.. good example, i installed a viper 550esp in a 2001 civic ex w/ factory keyless entry/alarm and the factory remotes locked/unlocked the doors as well as the viper alarm.. so dont worry about taking the alarm out its not needed and will cause more trouble than its worth in your case you already see what will happen..
