CRX Si, Shift linkage won't fit on new transmission

Usually it's the other way around and people can't get it off. I just swapped in a fresh single cam in my crx with a 90-91 crx si transmission.
The time has come to slide the linkage onto the shaft of the transmission so that I can install the bitch pin and cover it.
One problem: It only slides on for a 1/4 of an inch and won't budge. It keeps pushing the trans in gear. I tried greasing it and no go. I can't get it on far enough to align the holes.
Any ideas? Never had this happen before. Stock 88 Si linkage on a 90-91 trans. I don't see the problem here. Theres no debris or anything in the way.
What are the chances of a different sized shaft on the transmission?
