I would keep your CTR countershaft/ring gear combination - you will have to due to the differential. If your CTR 1-2 gears are good, keep the CTR countershaft 1-2 and CTR mainshaft. Then swap ALL B16 3-5 gears and 1-2/3-4/5-R synchro components over. This will keep you from needing to shim anything. Again, provided your 2nd gear engagement teeth are good and not causing an issue.

for what? pretty much the only real thing you need to be concerned with is the countershaft nut. other than that, there are really no SPECIFIC torque requirements for steel bolts in alum casings, its pretty much a know when right type of thing. well, at least for me it is.

CS 32mm nut - ~80 ft-lb, stake it
Ring gear bolts (14mm head) - ~75 ft-lb, left-hand threaded
Case bolts (12mm head) - 20 ft-lb
Reverse idler bolt (14mm head) - 33 ft-lb

Different sized thread diameters and pitches will still yield different torque ratings even though they are steel going into aluminum. Almost all 8mm bolts (12mm head) will begin to strip out above 25 ft-lb in aluminum, whereas a 10mm bolt (14mm head) can usually go up to 45 ft-lb before stripping, unless the aluminum was previously damaged. And 14mm bolts (17mm head) can go above 60 ft-lbs if necessary. So torque ratings are good to know, not to mention providing a nice even hold as long as the surfaces are machined nicely.
