What is the purpose of it, is it ok to plug the intake and throw a breather on the intake

you mean a breather on the vc? sure, does the same thing, creates a vent. if you feel like wasting money, by all means, pay to get the same thing.

has a major use on a boosted car though where you can not use the oem pcv system

unless you have a really cheap ebay intake, just use the tube that came with it and put it on.

I'm guessing since it came from the dealer that way, it has its purposes.
