Default fuel system problem, but not the main relay

Basically I have the same symptoms of a bad main relay, 1994 honda accord 2 door EX... its acts like main relay is bad, but I put a brand new oem main relay from honda in it. Also a brand new ignition switch and the fuel pump still won't prime right a way. it doesn't matter if its hot or cold outside it does it almost every time you turn the key. Basically if you turn the key to the on position with all the lights on but the check engine light doesn't go off , I have to leave it there for a while, some times 3 mins, some times it takes 30 mins. then the check light goes off and the fuel pump will prime then it starts up and runs great. When started and running she drives like a new 1, no problem at all. Any ideas, what's my next step. I'm thinking fuel filter, maybe fuel pump, maybe ecu.

The check engine light acts just like a main relay problem. When it goes off the fuel pump primes and she drives great
