Here's what I'm dealing with - Labeled Pictures - learning progress
First off, I'd like to say that I bought this car knowing that it needs a lot of work. I'm a college student who is eager to learn about working on cars. I bought this as a learning experience, so I appreciate any helpful input. My goal is to get this car running perfectly. I have some experience with cars, everything I've learned has been through the internet though.
The previous owner of the car messed with the engine a bunch, and I took some pictures and labeled them. Each picture has a number in the top left corner. If you have some advice, please refer to which number picture you are talking about to make this easier on both of us.

I am more familiar with the newer models, but here goes:
#1 - Driver's side motor mount, just replace it and pick up a replacement bolt while you're at it. Check and see if perhaps it's missing because the threads are boogered up.
#2 - No worries, the timing belt is in there and it is not sealed. Plastic case... mostly for safety but a lot of folks take it off so they can watch all the pretty moving parts. (Personally, I keep it dressed up to keep junk off the belt and avoid safety issues).
#3 - Guessing but there is more than one thing going on here. First, on the left, appears to be your heater hoses.. you getting warm air inside? If so, they've either re-routed or it's A/C, but those don't look like A/C connectors. The small tubes appear to be part of a EVAP purge... the tubes come off the gas tank, go to a charcoal tank, through an EVAP solenoid (prob on the firewall in your case), and into the intake for vacuum. The electrical connectors you show later (#5) connect to the two electrical connections associated with EVAP.
#4 - Can't tell if it's a hose or wire. If hose, perhaps radiator overflow tank was deleted and now coolant just hits the ground if it overheats a tad?
#5 - Guessing these go with the EVAP system mentioned in #3
#6 - Time for a new radiator... when you get tired of looking at it, or you have leaks, or you have overheating problems. ; ' )
#7 - Dunno... fans, A/C?
#8 - Just goes into the intake tube ahead of the throttle body.. no worries. See the unused connector right above it, and covered in part by the yellow circle? Get some rubber hose and connect the two, unless you don't want the oily film on your intake and throttle body...

Here is one more picture actually. The green plug (circled in yellow) was unplugged. When I plugged it back in the seatbelts started working, but it would constantly beep. It never stopped beeping so I had to unplug it again. What could this mean?
The other plug (circled in purple). Is this the plug that I need to short out to check for engine codes?

On #9, perhaps they're not factory seats and/or just not connected underneath? The switches that tell the 'chime' to shut up aren't connected, so disconnecting the green one shut's it up. Seats usually have the "seatbelt fastened" and on the passenger side "someone is sitting here" switches..
I don't have a wiring manual for your model so I can't say what else is impacted.

3 and 4 are A/C lines and the one seems to be for the heater i believe. 8 goes into the intake. Since they put in a cheap intake it doesnt have the fittings to hookup that line or you can just go to oriellys and get an intake port kit. Also i cant tell from the pic but if it doesnt have a battery tie down order the oem one from honda no universal one will fit properly. 9. yea thats the ecu jumper and the other u dont have to worry about. You have alot of work ahead of you.
i would agree with 3 and 4 for a/c and heater, also the cut line being part of the evap system, think the plugs in 7 are also for a/c, part of the metal tube. i would just get a new mount for pic 1, or diy a urethane one
