I was changing my oil and noticed a small rectangle/square hole underneath the transmission. Does anyone know what it is for?

 

the bottom plug with a square in it is the drain plug.

 

Mine doesn't have a rubber plug. Should I get one or is it ok?

 

There's no rubber there, and you shouldn't try putting any. The rectangle/square hole to which you're referring is how you remove/replace the drain plug (using a 3/8" ratchet). I suggest you invest in a service manual.
