Experts Needed 01 Accord EX Transmission Swap Interchangeability Issues?

Well the mean 98-02 Accord transmission problem finally caught us at 165,000 so no warranty. We took the car to a local shop that had a rebuilt transmission in stock. However they said that it was a 98 or 99 model but that it would work on the 2001. However, now the car is not going into lockup (overdrive). Everything seems to be smooth and fine other than that. But I know it is not quite right because at 70-75mph I am at 3000+rpm instead of about 2300 which I believe is about the normal range. Was this transmission not really interchangeably despite all the baxa/maxa hyperbole around the web saying that all of them are interchangeable? I hope some experts will chime in. Anyone know how to fix this?
* Could this be an issue with the relearn procedure which I do not believe the shop did? Or is the relevant on these transmissions.
