Icon2 Alternator problem.. i think

ok, im going to tell you the complete story of my night, please help me?
First off i have a 99 honda civic EX auto,
so i went to advanced auto to get a fuse cause i blew the illumination fuse when i changed my stock dash lights to green, (ordered off ebay, idk if that matters). i put the fuse in, finished putting the lights in at advanced in case i blew another fuse. i got them all put in, but in the process of changing them, when i hooked up one light, i noticed a little smoke come up(this was before i went to advanced, so i figured i blew the bulb and the fuse). ok, so after i changed all the lights and the fuse i started my car and nothing was wrong, i put it into reverse and it SLAMMED into gear, and the "D4" light started flashing(i had the same problem when i first bought my car, they put in 3 different transmissions in that all had the same problem until they sent it to honda to get it fixed, been running fine for maybe 5 months now) when this happens, when i put my car into D4, my car feels like its in maybe 3rd, i can have the pedal to the floor and i barely be movin. reverse works fine, so i have to put my car in second to get moving then shift to D4 when my speed gets up to drive the car, but last time this happened i could drive on it, i drove it for a month til the dealer could fix it, so i was gonna do that, i started to drive home and noticed the tachometer and speedometer were not working, then my radio shut off and kept turning turning on and off, then just died, lighs started dimming, my car started to backfire, then my car just started dying, so i turned to a parking lot and died, so my friend came to jump me, she jumped me and my car was running, we were talking and it died, so we jumped it again and i took off trying to make it home, i didnt even make it out of the parking lot, so i got jumped again and it just kept dying, i jumped it all the way home, next day i had somebody come over and tested my alternator, they said it was bad, we took it out and went to advanced, they tested it 3 times and it passed all 3, so we tested the battery and that tested fine, sooo confused, i called my dealer and they put in a new alternator and said the car was running fine(except for the transmission, this iz my problem now that my warrenty iz up) i didnt even make it 2 miles before my radio cut out and started dying again? so i got jumped again and it died, it runs fine when my car iz running off the battery so i think its a alternator problem, but its brand new? so i thought it was a short, i took out all the new lights, and unhooked my subs and radio thinking it was one of those... same problem?
Sorry its so long but i tried to list EVERYTHING that happened, im not very mechanically inclined, im still new but learning please please can somebody help me, i deliver papers at night and im about to lose my job if i cant get my car on the road

You can find fuse box diagrams in the FAQs sticky.

How do you know 7.5A fuse 15 is good?

This just one big run on sentence so it's REALLY HARD to make out what is wrong.

So you blew fuses and burned up something while replacing dash bulbs and now you have all kinds or problems.
To sum up.
Put car into D4, my car feels like its in maybe 3rd, i can have the pedal to the floor and i barely be moving
Tachometer and speedometer were not working
Radio shut off and kept turning turning on and off, then just died
Lights started dimming
Car started to backfire & started dying
Only runs for a while after getting jumped
Alternator and battery tests good
Dealer puts in a new alternator but car still dies

Did you track down the source of the smoke? Are you throwing any cels?

Okay. All of this is moot until you get it back from the dealer.

Visual inspection will miss some blown fuses. Click the Fuses link in my signature to learn how to test fuses using a test light.

When you do get a hold of that test light and re-check the fuse.
