Hesitation + random shut off.

Default Hesitation + random shut off.

I have a 91 integra with a OBD0 Vtech B16a JDM engine from a 90 civic SI recently placed in by my mechanic. 80% of the time the car runs very well but here are the exceptions.

The car occasionally runs with a hesitation in both power and rpms, randomly dropping power by a small amount very suddenly and returning. Twice I have started the car and the hesitation was so bad that it would bog down to an almost stall and have very little power, after turned it off and kicking it back on it immediately runs like a champ. The biggy is on one occasion I was driving to work and pulled into the suicide lane to turn into the parking lot, I put the car in neutral (MT) and it shut off completely. Zero lights power nothing, took the key out of the ignition completely and a loud clicking sound occured and it sounded like my automatic seat belts were trying to something. I end up pulling off the positive battery cable and putting it back on, car starts right up and is golden.

The are no modifications to the car, everything that could be replaced was replaced during the engine swap. I've checked for an engine code and I get zero light illumination and the CEL only came on during the two severe hesitation starts. Sorry for the long post, I'm not car savvy but my mechanic and my forum searches haven't come up with much. Thanks for the help.
