wacky tranny problem

background: JDM D15B 60k or so miles from tiger japanese. d16 transmission (unknown miles) decent stage 1 clutch and oem flywheel set up.
put this set up in my girlfriends car with no problems for the first month or so. This was her old transmission she used because the old transmission had this problem I'm about to describe.
When she starts up the car, everything's fine. There's a slight clunk somewhere in the bay but nothing serious upon start-up. but after she drives her car for a while, parks it somewhere (to run an errand or something), then goes back to her car and starts it up and it acts WAY funky... In low rpms from a start it will take a good inch on the gas pedal before the clutch engages and it'll clunk and the clutch will catch. It'll pop in and out for a while until you get it fast enough/higher revs for it to stay attached and move forward. at about 30 mph there's a specific point where if you're past it, you're accelerating. but if you back off just a hair, you're decelerating. there's no in between. I'm pretty sure I reassembled everything correctly and it's weird it took this long for it to finally act up. could anything from this specific motor be doing this? cuz this motor with another crap tranny did the same thing and we thought we fixed it by using her tranny.
I'm gonna pop the tranny off and take a look at it sometime soon but I'd like to know what to look for. if it's in the tranny I'll just put an old one I've got on...

ya I kinda felt around the axles the other day but didn't REALLY get underneath and inspect. It kinda felt like the driver's side didn't have a seal... :/
