Rotor offset question...Spoon Caliper related...please help

Hello All,
So I have this same thread going in the ITR forum, but I still can't figure this out. Not sure if anyone has some solution to this that I am not seeing.

As you can see the rotor is sitting inboard about 1/16" from the center. The rotor is not contacting the caliper in any way, but it does get close. I am running JDM ITR knuckles with the 36mm hub and bearing and stock sized ITR brembo blank rotors. This combo should work without issue, so I am not sure what is going on with my setup.
I could run a spacer behind the rotor to push it outward to the center of the caliper, I could mill the mounting area of the knuckle or the caliper to bring the caliper inward toward the rotor. This seems like a bandaid fix to me and I'd rather find out why it's not working properly on it's own. If anyone has an idea, please feel free to let me know.
I'd also like to know if it's safe to run them like this, even if the rotor is not perfectly centered in the caliper. Thanks
