clutch, intermediate shaft idk ? HELP

so ive had this problem for quite a while now and it is really bothering me cause ive change alot of parts and havet seem to fix the problem ok so at first it was really bad where i can feel the tire shaking and it making a clunking sound from 1st thru 2nd gear after changing the driver side axle its not as bad as before but it still does the same thing mostly on 1st gear take off other then that it drives smooth
here are the list of things i changed and still have the problem
rack and pinion
driver side axle
steering knuckle with wheel bearing
upper and lower ball joint
swapped out the tranny my old one kinda bad
front shocks
new rims and tires
i also notice when putting back the new tranny that my intermediate shaft doesnt go in all the way it has like a tiny space between the tranny and the shaft about 1/4 of an inch and only 2 bolts can be slapped on will this cause the shaking or could it be the clutch ? clutch doesnt slip and it still grabs for a 6 puck

car is a 1994 integra with a b18b swap

sounds possibly like the intermediate shaft might be bad. or there might be an issue with the transmission. but i doubt its the transmission.

i think im running the wrong intermediate shaft cause im using the male to female one and it doesnt go all the way in the tranny like stated above
what car is it from? i believe the cable and hydro intermediate shafts are different if i am not mistaken.

im not sure it came with the car and ive been running hydro but my driver side axle is male to male and my freind said that i had like da axles er sumthin ..
